putting 35" tires on my yj, how does a soa compare with a 6" sua lift, is 1 any better than the other?

I believe if you do a SOA,.. the articulation of the axles isn't as good as a standard spring/shackle lift

SOA would be the better way to go but it opens a whole new can of worms. SOA are not the hard to do, but it does take skill to do them properly. If you went SOA you could use stock height springs.
I am not too sure which lift you are looking at but the only 6" SUA lift I am aware of is the skyjacker monoleaf and I would stay far away from that lift. If you want to stay SUA, I would look at the RE 4.5" ED kit with a combination of a body lift and some TJ flares

Ive got a 2 1/2" body so the 4" would be enough , do you handling would be worse with the SOA. I busted a pinion on weekend on my 35, got a hold of a 44 guna regear probably to 4.88 for the 35" tires but got to make room for them under fenders

I would go with a bit of body lift and some spring lift as clearing 35's should be easy. Don't like SOA as with any type of power on hills you get way to much spring wrap and bouncing which breaks parts. You never want huge spring arc as it gives poor ride, so use longer shackles as it assist in in rear pinion and also suggest shackle reversal on the front.

if you go with a 4" spring lift and a shackle reversal you will he ve room to clear 35's. SOA's cause a lot more problems than they solve.

SOA lifts if done properly and correct can handle just as nice as a stock rig.
As for shackle reversal, there are a lot of people on the US boards that will steer you away from shackle reversal these days. Check out Jeeps Unlimited and search on there as they also take some work to setup properly.
Your best bet would be to get a good 4" lift like a BDS or RE that has some 1/2" lift shackles and you will be set
