I've got a junkyard D44 that came with disks but the calipers would have to be rebuilt, new pads and e-brake shoes. However, I have a new set of drums, shoes and spring kit for my D35. Would keeping the disks be worh the effort to make them work, will the master cylinder and proportioning valve work or would they have to be swapped also. If so I'm thinking staying drum would be the way to go.

Mine, D35 02 TJ Sport. D44 out of 03 Sport

I would stick with discs myself. To swap to drums would be like swapping from EFI to carb.

True, there was only 29k on the rear d44, but the calipers should be replaced/rebuilt and it'd need new pads. Disks are good as are parking brake shoes and cables. Should be able to re-use the brake line from the body to the axle from my set up and the hard lines on the D44 are good. It'd just crappy I picked up new drums and shoes for the d35 before I decided on the d44 swap.

There is no residual valve on a TJ... All TJ's use the same master cylinder and prop valve, regardless of disc or drum brake. The only difference is TJ or LJ - the Unlimited's do have a different prop valve, most likely due to their additional size.I read this on a different forum, hopefully it's true.
