i know this is a newbie question but i was just wanting to know if i swap out the 4cyl in my tj for the 6cyl will it mate up to my 5 speed or will i need the tranny from the 6cyl. if any of you guys could help me out that would be great.

The 6 cyl will make mince meat of that AX5
In addition to just slipping the new engine between the framerails..................
You will need to re-locate the engine mount brackets on the frame ( cut & weld ) . A couple of sundry items need to be replaced and or reworked , like drive shafts , transfer case and transmission , wiring , ECM , rad & heater hoses , power steering hoses ,exhaust work and radiator , to name a few.
Maybe a few other things I haven't thought of .

thanks for the info man

The radiators are the same and don't need to be changed. Your best bet is to get a complete engine, tranny, and t-case plus the under hood wiring harness and computer. I used a 94 XJ as a donor vehicle for a 4.0L swap in my 95 YJ
