I have just replaced the 4L engine in my 2000 TJ with 1 out of a 2002 and I am having problems getting it started. It back fires and smells like fuel but does not start. I used all the sensors from the old 4L. Does anyone have any ideas of what to check next?

Are all the spark plug wires in the right order ? I've seen that happen before on a engine swap.

No spark plug wires on the 2000 and up TJ's

Sounds like cam position sensor (distributer) may be out a tooth.

I have found TDC and put a drill bit thought the cam position sensor and it lines up perfectly.

all the sensors are plugged in??
a long shot, but I could see it happening, I have even done that when I unplugged 2 things and forgot about one sensor that I could not really see that well.

Just out of curiosity, did you ever see the newer motor running, and why did you use the old sensors?

Still sounds out of time. You've got fuel, and spark according to your backfire. If the rest of the sensors worked previously, they should be working now.
I would re-check the cam sensor. We've all been there when we thought we had TDC and still missed a tooth.

And yeah, make sure you re check all the sensor connections, specially the crank.
You can pull the temp sensor to simulate -40 degrees c and throw the comp into open loop. Should poor fuel like crazy, ruling out fuel supply issues.
Test your fuel pressure............

Thank you for giving me some things to check. I don't have the pcm for the newer motor but I have tried both years sensors. The only thing that I haven't checked yet is the flywheel flex plate to see if they were the same. I have been told that they are different but I will check that this weekend. I will try the temp sensor first and the fuel pressure to see if that will work.
