I need to change the water pump on my 4.0 YJ. I could hear the bearings howling occasionally and now the fan is wobbly. I know I need to change the pump but I'm unsure what else, my crappy Haynes doesn't explain it very well. Do I also have to change the fan clutch? Or is the shaft on the new pump enough to solve that issue?
Also, is there anything else I should do while I'm in there?

The water pump is pretty easy, but you have just to remove a lot of stuff to get at it.  As for the clutch fan, does the fan spin freely with the engine off?  If it does not spin then it is time for a new one

It seems like the clutch and everything is working properly, it's just the wobbley fan that I want to make sure is fixed. Will that be repaired once I put the new water pump in? I guess what I'm asking is, does the shaft on the new water pump fit into the fan and clutch and resolve any wobbley issues?

Yep... a new pump should take care of the play in the shaft you are seeing.
