You could definitely do it yourself... it's not overly difficult for the mechanically inclined.  I'd say the biggest pain is getting the ball joints out and in ... and you can get the tool from Princess Auto for a decent price.

Since my TJ is lifted and modified, I have always done my own alignments at home (there's articles out there on the web on how to do them if you're interested).   Changing your ball joints isn't going to change your alignment that much.... and  it won't put you into death machine category... you could just take it by the alignment shop after you change the joints.

My Parts Source lends the needed tools for such work.  The alignment on most TJ's is just a toein check.

keep in mind, ball joints wear almost evenly, so if you do one side, it's suggested you also do the other side as its probably close to the same condition... saves you from having to do it twice.

If you are not comfortable doing them yourself, talk to brink on here. He is in sylvan, and will do them for you for a reasonable price. Im sure he wouldnt mind you hanging around and observing so you could learn how to do them yourself next time.

But Bnine is correct, I know for myself, all I need to do is watch someone the first time & then I'm on my way...
