I have a 92 YJ (2.5 inside) that has given me no real problems till last week.  I was out in McLean and got a little wet, bout 4 feet  wet.  My YJ is lifted and the water was only inches below the intake.  Stalled in the water got pulled out and started after a little wait.   On the way home I noticed it was surging a bit.  After 2 or 3 more in town short trips it was stalling when ever I let up off the gas or when I pushed in the clutch.  I pulled the cap to inspect looked OK replaced with new cap and rotor just for good measure.  While I was in there I changed plugs also.  Still the problem wasn't getting better.  Now it will not start unless I floor it almost like it is flooding, runs good cold but same problem as at first when it warms up.  Drained the fuel replaced with new, changed fuel filter, same problem. Ran a computer on it, said O2 high so changed sensor.  Still the same. Lots of carbon out exhaust when I change gears.  Not sure what to do next.  Anyone have a similar problem or know a possible fix?

What does the oil on the dipstick look like?

I think that I would inspect the vacuum lines.  I had problems with my YJ(4.0) stalling out and surging on the highway.  I found out that my vacuum lines from my valve cover to my intake were damaged.

The oil is fine will check the vacuum lines.

Plugged exhaust could give you grief. Muddy water?  But more likely vacuum leaks leaning out idle. Try cycling key on-off-on-off-on, (not cranking or running) and count the blink codes. Might be a hint there.

No still has the problem.  Haven't had a lot of time to work on it.  I changed the TPS just in case but the same issues.  Now the check engine light is on.

Same thing happened with my Ford. It ended up being water that leaked into the fuel system. Ended up draining the tank then refilling with five gallons and some gas line antifreeze to remove any moisture in the system. Not sure if it will work for you but it can`t hurt.Also change the fuel filter for good measure.
98 XJ Classic with a Fulltraction 6" lift 35" MTZ on Procomp rims. Locked front and rear with 4.56 gears. Warn bumber with 9000lb winch. Custom built rock rails, rear bumber with sotc, and skid plates.
