MANUAL TJ SHIFTING ISSUES

I'm running a stock 02 TJ and after my first time out at McLean I've been noticing some minor issues with how my jeep has been performing.  Specifically, it has been stalling out very easily in reverse and has been jerky when slowing down after hitting 2-3k RPMs (taking foot off the gas not breaking).  I had to take it in to get a tire fixed and got the alignment checked, as I was getting some swaying and vibrations, but in the end turned out to be the tire was flat.  So the alignment is fine, however the suggested I may have a bent rim or an unbalanced wheel or two. Could this cause the issue I am experiencing or is it something else, ei driveshaft or transfer case?
